Did the cables running from the control pc to the cache get stepped on or damaged in any way? Take the cables off and reseat them. If you have spare cables swap them out and see if that helps.

I adjusted those 4 bolts but I couldn't get all the lean out of it. That's how I moved it from 1/16 to 1/64 tall ridge.

The lean is in the x direction and not the y

Do you have an ATC or FTC. The tool measure offset can change where the program thinks the bit is. Make sure the tool is calibrated with the ATC or FTC before running the program.
